right after Van Helsing stakes Harker, suddenly he's back in London and Lucy has issues! Draculas is already feeding on her! Therefore, the scenes in between have certainly been cut due to the way the film is edited. It's obvious that the ship crossing scene exists - how else would he have gotten to London?
I think the rationale is that Harker feels obligated "to do what is necessary to release [the vampire girl's] soul," as he puts it in his diary entry. She'd pleaded for his help before
